Another way to look at it is to consider that when you adjust the RF gain manually, the more you need to turn down the gain, the stronger the signal must be. So the S-meter reads higher, reporting that the signal is stronger.
The 'automatic gain control' just does automatically what you can also do manually with the RF gain control.
