I guess I'm old-fashioned, but I still don't quite trust this thing with all the software. So I have an actual mechanical "switch" between the computer and the radio. When I turn it off, there is absolutely no way Windows can transmit. (It's also handy when the computer goes berserk in the middle of a contest.) But the radio also has this software stuff in it, so I put the amplifier in standby, the idea being that 100 W probably won't do as much damage as 1500. Unless, of course, I deem it worth the trouble to turn off the other switches.
