I fixed my issue. Here was what I did so others who might have this problem can see the solution.
First, I was 1 firmware revision behind on my KX3, so I updated that. Then I reset my KXPA100 to factory default settings with the KXPA100 software utility. I noticed I still wasn't getting full 100W output, but it was close on some bands. Maybe 86 to 92W based on the band. I then performed a P out Calibration with the KX3 and KPA100 connected.
