The ATU settings are per-antenna (and of course per-band). Just tune the ATU for each antenna and you will be fine.

Note that even when the ATU is set to BYPASS there are still some tuner components in the circuit, to compensate for stray reactance of the board traces, etc. BYPASS really means "matched for a 50 ohm resistive load".
