Despite the fact that Marlin is new, news outlets such as omgubuntu.co.uk and webupd8.org have given the application a lot of recognition. I don't think it will be so simple to rename it.

This might lead to compatibility-problems and will confuse people. So, I think you should think about renaming the project. Renames are easier if done early, so you might do it soon, before you program becomes known under the name marlin.
