I believe it is primarily the executable image dump hack that emacs uses to speed up startup time. The Emacs core and Carbon people have been working on this but it looks like they did not solve it yet. Possibly Cocoa emacs is more brittle for some reason, though I'm not sure what it might be. It occurs in Emacs on Aqua as well, and neither of them attempts to register as a service provider.
