Before being integrated in the main code, the w32 code for Emacs was called NTEmacs, and nowadays it's still common to hear people refer to a w32 of Emacs as NTEmacs. Similarly a Carbon build of Emacs is often referred to as Carbon Emacs. So it seems quite OK to name the project Emacs.app and this name will probably stick even after it gets included in the main distribution.
