Hmm. Did you literally add this "defcustom" code?
You should either use Emacs customize interface
(see 49.1 Easy Customization Interface section of Emacs manual)
or use setq (see 49.4.2 Init File Examples) like the following:

(setq org-id-method 'ts)
(setq org-id-ts-format "%Y-%m-%d-T%H-%M-%S.%6N")
