If this is your convention, why don't you just edit the Makefile and keep
the changes on a local branch:

I believe it is better to have the default the way it is, because
I am not sure if older Emacs versions will automatically look in
subdirectories of site-lisp.

How about install it into site-lisp/org/ just like Org Mode bundled with
Emacs HEAD?
