I also could not reproduce this.

If I do `C-c a a', org-agenda correctly complains about a missing agenda file.

If I do `C-c a < a', org happily shows the agenda, whether the "current file"
is in org-agenda-files or not.

I'm not sure where Agenda-file-3.org comes into the picture, is this file in
org-agenda-files? I am not sure whether this is relevant though. Can you
reproduce this via emacs -Q?
