Not very useful. I've bisected again my configuration and confirm that disabling xclip-mode
solves
the issue (or using that workaround described before).
So, what if you do C-y and "yank anyway"? What do you see?

Yeah, I mean no, I thought I wrote that in an earlier comment. One of these two things happen:
either the line refiled disappears in the kill-ring and is not yanked back into the buffer or
another adjacent line is duplicated.
Honestly I've lost track of the history of this issue, currently I am on (release_9.7.11 @
/usr/share/emacs/30.2/lisp/org/) but as soon as commit f974e8 gets released, I could switch back to
using the shipped org-mode. As a workaround I am currently loading org-mode from a git checkout.
If this issue is still unclear and you want to leave no stone unturned, I suggest we might do that
during one of your orgmode meetup or (if you have time) during a the Berliner one ;-)
