Was the only reason you concluded that the fact that C-a did not stop at the prompt boundary? Then there is nothing to worry about, as I explained. If C-c C-a does not stop there either, then the problem is real.
There was one day that I could not see the prompt between the output in shell that I decided to make my prompt easier to recognize. I must have changed then one thing too much in the customization buffer and at next launch of GNU Emacs the cursor could not stop at the prompt, so I assumed the customization must have disturbed the prompt's recognition.
C-c C-a continued to work, but is one hit too much!
