Seems like mac-pass-command-to-system is broken.

Testcase:

(setq mac-pass-command-to-system nil)
Press Command-h.

You should get a "A-h is undefined" message (or similar).

This works in a version compiled around 20-Dec-2005, but not in a recent version, where Command-H is still passed to the system and hides the application.

Is there a chance the following change has to do with it?

Subject: Another 0.9.9 bug

I just detected (actually with 0.9.9a) that turning off "Mac Pass Command To System" in the Aquamacs customization buffer does not give the intended effect anymore. Fatal for some of my personal key- bindings.
