Did you delete the Temp Incoming folder?

It sounds like it may be the .DS_Store problem. To cure it, you need to 
quit and relaunch emailer repeatedly until you are satisfied that there 
are no more emails to unpack (usually one cycle will do it).

Then throw out the entire Temp Incoming folder. Then close ALL open 
windows. Then relaunch Emailer and the unpacking problem should be gone.

The .DS_Store problem will explain the delayed unpacking you are seeing. 
I don't know it if will also explain the slow unpacking, but it might.

Also, when running Emailer in Classic, if you put it in the background, 
it grinds to a halt speed wise. And Classic seems to decide that it is in 
the background if the cursor is not on a window belonging to a Classic 
application. So if you are running Emailer, but you move the cursor to an 
area of the screen that takes it off an Emailer window, then Emailer will 
be treated like it is in the background and it will unpack messages (and 
delete messages during quit) VERY VERY slowly. To fix it, just put the 
arrow on an Emailer window and the speed will restore. Generally, what I 
do is keep an eye on the Connection Status window, and when I see that it 
is starting to unpack messages, I click the Connection Status window to 
bring Emailer back to the front (and with my new faster DSL at home, I 
pretty much now just wait until Emailer is don't checking my accounts 
before moving on to anything else... unless there is a large attachment, 
I'm generally done checking and downloading emails in 10-15 seconds 
anyway).
