Let me give an alternative to reassure you, then.

Make a finder copy of your System folder and back it up.

Now run OS X.

Let it make the changes. 

Now close Classic, and go back to the old folder.

Compare them. See the differences for your self.
(You could do this quickly in OS X in terminal using diff, but you will 
have to figure out how on your own)

If you are paranoid, keep that archive of the System Folder, so you can 
always go back to it.
