I have to smile. I've been having a similar problem with CE ever since I moved up to 10.3.5. Sometimes I knew that CE had downloaded email, but it might not show up for 15, 30, or 45 minutes. Or, if I quit CE and started up again instantly, the missing email would be there. This was a nuisance, but not a big problem. But following Chris's suggestion, I just now looked at the Temp Incoming Folder. I don't know if there was .DS_Store file there, but there WAS an old email message created in August 2003! I assume it's been sitting there for ages and didn't really caused a problem until I upgraded to OS X. I trashed the old file; trashed the Temp Incoming folder; restarted CE; sent myself test messages; the messages downloaded much more nimbly. Thanks, Chris.
