There may be some irony in the juxtaposition of your "oddity"
with what I just went through: a problem with Temp Incoming
I say "may be" since I'm not certain.

But,
I went through a similar thing: messages were being downloaded,
(CE "said" so as I "watched" the download) but they didn't appear
in my In Box.
At first, I was unable to locate the messages, but found them
under Temp Incoming in the Emailer Files folder; except they
were given designations " Internet something something # so
and so."

Later, on subsequent visits to Emailer the messages began to
appear in my In Box.

What was going on?

Well, if you read my message in this Digest #135, and Chris'
answer following, I think you'll find a clue as to the source of
*your* problem, and also, how to deal with it by visiting your
Temp Incoming folder.

Are there any messages left there? If so, follow Chris' instructions
(Even if you Temp Incoming folder is empty, do as suggested.)

Good luck.
