If you see it in the status box, it was downloaded. Emailer doesn't display messages there that are not downloaded. So the question isn't which weren't downloaded, it is where were they filed due to mail actions. I'm willing to bet you have some anti-spam mail actions running. I can tell you that if you use a mail action to delete an email, it is permanently deleted, it is NOT moved to the deleted folder. If you want it to go to the deleted folder, you have to have it filed there instead of using the Delete function.
