Bea, (Chris ?), Could is be dat one of these hidden DS_Store files ended up on your desktop ?
In some way these files control if the files are visible. And maybe the FINDER re-creates whatever is missing. I would suggest you watch your desktop in list view. (I'm sorry for being a bit brief, I'm working against a deadline at the moment.)
