I believe you can turn off Spotlight indexing entirely if you wanted.

Perhaps all you have to try is telling Spotlight not to search the
Temp
Incoming folder of Emailer.
If it is what is causing the duplicating of emails, then yes, the
Temp Incoming folder is all that is needed. But realistically, there
is nothing Spotlight can do with any of the files, so there is really
no reason to have it indexing them. So I'd turn off at least the
entire Emailer Files folder, if not the entire Emailer application
folder (however, that assumes you don't keep your downloads folder in
a subfolder inside the Emailer application folder... as indexing of
the downloads folder is probably handy).
