I suspect the problem is my ABI files were not created using the latest ABI basecaller then. Do you have any more details (e.g. which version)? I've sent a couple of *.ab1 files off list to Peter Rice to confirm they really don't have quality scores. Tomorrow I will try and find out who to contact locally about the base calling, and what version of the base caller they have.
