After the the things if have looked after until now I guess it's some problem with building the different tools. That some of the libs and/or application are compiled with different settings. If I understand you right, then the problem goes away when you use only binaries that you have compiled on your own. Maybe it's a possibility to try out which binaries need to recompiled to get it working. I know that's not a very statisfing answer, but that's all I can say for now.
