Indeed. In RedHat EL 5.5 Apache2::BuildConfig was part of the package mod_perl. In v6 it is in package mod_perl-devel. Issue fixed now. I managed to compile the EmbPerl and passed all tests as well :) Thanks a lot for everyone.
