Are you using hostmot2 stepgens? There was a bug in the 2.2.8 hm2 firmwares that resulted in slower-than-commanded speeds. Maybe on trunk/2.3 you're stepping at the actual requested speed and thus it takes longer to decelerate? Hm, actually that doesnt make sense, with steppers the decel time is a function of commanded rather than actual velocity... So I'm not sure what's up.
