The links in the table of contents brings up the home page but with
what seems the correct url but missing a part with a # for a
placeholder for example
"http://www.linuxcnc.org/#_minimum_requirements" show up in the url
bar but the home page is what is displayed. I'm not sure what
generates the TOC's
After building the 2.5 docs and I see about 277 doc building errors
"Error: no ID for constraint linkend:..." which is broken links I
think. This could be the result of moving all the hardware driver
chapters and parallel port driver out of the Integrators Manual, I
don't know.
I get only 91 of these errors when I built EMC2 2.5.0~pre2 in a fresh
install of Ubuntu 10.04LTS. Curious.
I also get 161 warnings of various types, many of which (like the 17
"md5 module is deprecated" messages) probably can be safely ignored, but
a few may be telling me something useful.
I'm not sure if the following that shows up during make when the pdf's
are built is something to do with the strange red and blue squares
that show up around links or not in the pdf's now:

no support found for ifxetex
no support found for fontsec
no support found for xltxtra
no support found for fontenc
no support found for inputenc
no support found for fancybox
built-in module makeidx registered
no support found for emc2
Somehow I doubt these are clues to the cause of the strange squares, but
I'll check.
In the PDF's any link in the body takes you to i (the title page).
This is an artifact of the broken links you mentioned above.
The German and Spanish PDF's are in English...
The German and Spanish HTML's are also in English...
The Makefile looks a little funky but I haven't tried to decipher it.
The Getting Started Guide PDF section 5 Upgrading EMC2 contains filler
text like the following in 4 sections.
"Put
some
text
here"
