You'll need a HAL driver for your GPIO pins. Once you have that it should be easy, just connect the output of the software step generator to the GPIO pins instead of to parallel port pins. I have no idea what drivers are already available for ARM GPIOs, or for your specific board. It may be that a driver exists that you can use, or it may be that you'd have to write one yourself.
