The University of Missouri at Rolla has a very good EMC program. They have an EMC certification program available. You should be able to find information at their web site:
http://www.emclab.umr.edu/ Although this certification does not carry the weight of a PE, it is known by many in the industry. The National Association of Radio and Telecommunications Engineers (NARTE) also has a certification program. http://www.narte.org/emc.html Like the UM Rolla program, this is not as well recognized as a PE, but it is a thorough certification program.
