In general, an iso xfmr, rated as end-use equipment, should decrease noise conducted to the output winding. And some manufacturer (hint, hint) will sell you and iso that has very low capacitance between input and output, and/or has built-in filter caps.

I can' t think of a reason the isolation XFMR would cause an increase in noise, unless the XFMR broke the safety ground connection to the LISN cases. Then the LISN input caps are not able to fulfill their filtering function.
