I've been using Xylotex, both their older single axis boards and a newer 3 axis board, and have not experienced the problem you describe. I'm running from BDI v2.05 (.06? something like that).
The Xylotex drives (at least the ones I have) are based on the Allegro 3977, and they do a pretty strightforward implementation. You can download the spec sheet and an app note from Allegro if you want the details on the chip. You might need the timing for the step and direction inputs if you run into the step direction problem. It's likely that at the low speeds I'm running that the problem does not show up.
