the motherboard?  Just add a PCI plug-in card.  For a number of reasons,

What lies under EMC2 is John Kasunich's HAL.  EMC really wants to do G-code
or manual movements.  HAL is much more general, and you could easily (at 
least
if you're a software guru) put your own source of motion commands in 
place of
EMC's g-code interpreter and motion planner.
