Unfortunately at the moment there is no way to uninstall automatically. If you 
think that is needed, please add a feature request at 
http://souceforge.net/projects/emc

To resolve your issue, you'll have to delete the files manually. 
Hint: to find them easier try the following:

export DESTDIR=/tmp/emc
make install

This will install emc2 into /tmp/emc (keeping the normal directory tree): e.g. 
/tmp/emc/etc, /tmp/emc/bin, ...
That way you will have all the files in one place, and you'll have it a bit 
easier.
