The PPMC is a hardware encoder counter.  The Z signal from your encoder 
connects to the hardware.  On the software side, there should be a HAL 
pin from the driver called ppmc.N.encoder.M.index-enable, where N is 
probably zero (you only have one ppmc board), and M is the encoder 
channel.  There is also a pin from the EMC motion controller called 
axis.N.index-enable.  Connect them.

If that doesn't work, I suggest you contact the manufacturer of the ppmc 
board.
