The first time you run emc after upgrading to the nineaxis CVS version, it errors because the coordinates for UVW are not in the var file. Then it rewrites the var file, but 5220 is set to 0. The next time you start, you get the "coordinate system index parameter 5220 out of range" error.
The failure mode is a bit strange, but it is consistent and copying a proper nineaxis var file will fix it every time.
