(Please, forgive me if I am stating the obvious here.)
My first guess would be that one port is at C000 and the other is at
CC00.  Using:

loadrt hal_parport cfg="0xC000"
loadrt hal_parport cfg="0xCC00"
...
addf parport.0.read          servo-thread
addf parport.1.read          servo-thread
...
addf parport.0.write         servo-thread
addf parport.0.write         servo-thread

in the .hal that loads your drivers might work. 

Then for testing:

net SpindleFwd motion.spindle-forward parport.0.pin-01-out
net Flood iocontrol.0.coolant-flood parport.1.pin-01-out

In your IO .hal file.

You may have to try different addresses from the lspci list.
