If you used stepconf to generate your config then run it again and unselect the limit switches. They will be on the page with the I/O config for your parallel port.
If not then you will have to manually comment the lines out in the hal file that pertain to limit switches. To make a line a comment just put the pound symbol at the begining of the line like this # some stuff here is now a comment and will be igorned...
