I do my "artwork" in Corel Draw Windows, export as DXF, convert to gcode with ACE (windows), tweak the gcode in CIMCOEdit, then copy it to a USB flash drive, copy from flash to EMC machine, do final tweaks in gedit or scite and run it. I don't think your problems come from the Windows/Linux copy process.
What is your feed rate? I've resonated my X and Y motors when trying to find max feedrate (turns out to be around 45 IPM on my machine) and set "MAX_VELOCITY" in my INI file accordingly (30 IPM for good margin). If your INI file has that set way high and your gcode contains something wacko like F200, that could be the problem. I don't see this as a MOBO problem either. If that were the case, you'd likely get RT errors. What I'm calling resonance is when the motor whines, howls or hums but doesn't move (much).
