Hi Denis, Are you booting from the CD or did you install Ubuntu?
AFAIK, EMC only has control over the parallel port when EMC is running. So the prudent thing to do is not enable a machine until EMC is up and running. Some parallel port hardware is known to have flaky behavior when not controlled I too had a problem with Ubuntu 8.04 and my video card. There is some info on the video card and Ubuntu 8.04 on the Ubuntu web site about work arounds, but I gave up and just swapped the video card out on my computer.
