Take some time and look over the traces and solder points for each of the components. Perhaps there is a cold solder joint on the y axis somewhere.
I bought a hobbycnc board and keep the forum emails coming. 90% of the problems people encounter in assembling the boards was just this very issue. I recognize this is supposedly a "professionallly" assembled board, but perhaps there is some tight spot somewhere on the Y traces thats hard to get a good solder joint? Just a thought.
