You need to patch the kernel for RTAI and recompile it.

If you look in your RTAI source under base/arch/x86/patches you should
find a patch file that you can apply to the kernel sources.

You might also find a patching script in a "scripts" directory of the
RTAI download, I am not sure what that does, or how it works. When I
tried it it just told me that it didn't have a valid patch for my
kernel version, but applying the latest of the patches in the RTAI
3.8.1 download to the latest ubuntu kernel download worked with no
rejections.
