You didn't provide much detail---what kind of "flash," such as USB flash 
drive or Compact Flash card, how the current system is installed on it, 
what kind of changes you are trying to save, etc.---but the short answer 
is, you need "persistence."

articles about installing various flavors of Linux to include 
persistence (for example, by using the casper-rw loopback file) on 
http://www.pendrivelinux.com. These techniques create a separate 
read-write partition on the flash drive to which one can save documents 
and settings. They speak to the use of USB flash drives in particular, 
but the principles are general ones. There is probably similar material 
at https://help.ubuntu.com but I haven't had enough coffee this morning 
to start digging there.
