Well, you could make up a dummy plug for the encoder signals, and just 
leave the rest disconnected.  You want to ground out the encoder A and B 
signals so the electrical noise doesn't cause the apparent position to 
creep.  You'd still have to home the A axis.  I have a vestigial A axis 
on my Bridgeport setup and have to home it or I get the "can't do MDI 
when not homed" messages.  Some day I'll put a motor in my dividing 
head......

If you have two configs, then you have to make sure they stay in sync 
with any mods, updates, etc. you apply to one of them.
