OK, the first thing is to run the PPMC diagnostics, and prove 
communication between PC and PPMC boards is OK.  There is commtest, 
diotest and dactest to test bidirectional data transfer to all 3 
boards.  If that is OK, then you want to run the EMC2 latency tests 
while "abusing" the system, do some web browsing and run glxgears and 
move, obscure and reveal and resize the window.  If none of these make 
any difference, then go back to the old system and carefully check all 
your configs files for any difference.

Another possibility, of course, is that while you were working on the 
computer, something happened to the machine itself.  Never rule anything 
out.  And, of course, try reverting to the old computer to make sure it 
still behaves as before.
