I believe you should be able to do the install and then do the updates (assuming your have internet access). Since I mess around with the source code sometimes I usually use Git to pull the source code and then compile the version I want. But I think that most people run the update service to get the latest and greatest released version. But I suspect that you have a config error and not all of your axes are actually homed.
