Using external step pulse generators makes the system less susceptible
to this, but it doesn't completely remove the problem.  Have you
run the latency test (on the toolbar, CNC )?  If not, you should
run the test and do stuff like open windows, run glxgears, etc.
to see what the latency is.  Let it run for at least an hour before
declaring all is good.

If the latency report is bad, you need to fix that, possibly with
a different computer.  The Intel D525MW boards are fairly
inexpensive and work well.
