The new linuxcnc 2.5.0 package will replace all previous 2.4 and 2.5 buildbot packages, as well as all emc2 packages. The upgrade should just work no matter what you have had installed, unless you've used packages from master/2.6 (in which case 2.5.0 is a downgrade you need to do manually). The only thing you have to do is move your configurations in your home directory from ~/emc2 to ~/linuxcnc (just rename that directory).
