Are you failing to account for the board-flip effectively mirroring the offset?

G-words (ie, just in plain english)

I have the feeling that you want to set up G54 and G55 such that after
setting the machining origin in G54 you can flip the board and the
origin will automatically be correct in G55. I don't think that is
possible unless you happen to flip the board about an axis that lies
exactly on the G53 origin. (and, if you do that, then G54 will be just
as correct on the reverse side)
