This happens when you click "apply" with the preference tab active. To get things to work, go to the preference tab and set what you need to, the switch back to the action tab (path to gcode, or anything you want to do, usually the first tab in the window) and then now press "apply". It is quite obscure why they did it like that, but I think I is something that last from the time the gcodetools pluging had all the possible actions in different tabs.
