If you will be going in at the step pulse level, then our Universal Stepper Controller would be a good fit. it does allow you to read encoders, and also has digital I/O for limit and home switches, jog pendant, etc.
If you were to get it without the drivers, then we also have our own servo drivers (for brush and brushless motors) that could be used to go directly to the motors and encoders.
