Something which I think ought to work is a crank position sensor set.
The rotors look like this, with a magnetic track on the ouside:

The sensors can report direction and index, but as wires are expensive
they do it all in one channel, with pulse-length indicating direction
and a missing-pulse for index.

Unfortunately none of the LinuxCNC encoder readers can currently use
this sensor type.
