Hi guys,
Just to be sure. Are the 7i95 stepgen pins meant to be used as single ended
besides differential? Because every group of differential pins lie between
a ground and a 5v output so I guess this is meant to be used in both ways
depending on the configuration.

Yes, the step/dir pins can be used single ended or differentially.
Differential:
STEP+ PUL+
STEP- PUL-
Single ended sourcing:
STEP+ PUL+
GND PUL-
Single ended sinking:
+5V PUL+
STEP- PUL-
